The floodgates opened in the second as Germany's class began to tell on their part-time opponents.
Marcell Jansen added a second goal on 52 minutes and thing got worse for San Marino when Davide Simoncini, was sent off on 55 minutes for a second bookable offence.
Torsten Frings scored from the resulting penalty to make it 3-0 and Mario Gomez got in on the act on 63 minutes.
Gomez grabbed his second of the contest on 65 minutes and Clemens Fritz completed the rout with Germany's sixth goal two minutes later.
The win sends Germany two points clear at the top of Group D following Czech Republic's draw with Wales.
